Will it submit the CbC report anywhere?

No. WebRun only collects and stages the data, then saves a working file to your internal SharePoint. Filing the country-by-country report stays a human step done separately.

What if a jurisdiction is missing data?

It stages the table with that jurisdiction flagged and leaves the row incomplete, so a human can supply the revenue, tax, or headcount figure before the report is finalized.

Does it separate related and unrelated revenue?

Yes, where the ledger supports it. WebRun splits related party and unrelated party revenue per jurisdiction and flags any jurisdiction where that split is not clean.
