Will it delete or move any of my files?
No. WebRun only reads your Mail.ru Cloud folders and writes the index elsewhere. Archive candidates are raised as Trello cards for you, and every deletion stays a human decision.
How does it show what is eating my quota?
It totals file sizes by folder and by file type in Google Sheets, then shows quota used against quota available at the top, so the heaviest folders are visible at a glance.
Does it count what is sitting in the trash?
Yes. It checks the trash each run and reports how much space it still holds, since deleted files often keep occupying the quota until the trash is emptied.
